Upgrade `kvdb-*`, `trie-db` and `memory-db` (#6584)

* Upgrade `kvdb-*`, `trie-db` and `memory-db`

The updates of `trie-db` and `memory-db` are important, as they fix the
non-deterministic build of Polkadot/Substrate.

* Change `trie-db` version

* Update test-utils/runtime/Cargo.toml
